I picked Wolvie and Cap. Instead of taking the easy route and doing a WW2 story, you move it into the future. Cap ages slowly, due to the super soldier serum. Wolverine has been around since forever, so it would work that they were both kicking around 50 years from now.
They are the last of their breed. Their comrades are long gone, either dying in battle or old in their beds. New heroes, have taken the next logical step and now rule the governments of the world. This escalates quickly. Much like the cold war, only Mutual assured destruction, is judged by which leader can explode a sun, or control gravity.
Cap's America is all but dead. Though asked to run for office decades earlier, before the position became an arms race, he declined. He is haunted that in doing so he allowed it to get this out of hand. He is trotted out at special events and fundraisers. He is disenfranchised with his life.
Wolverine is still doing what he does best. Working behind the scenes, as Shield agent. Taking out threats before they grow. He is a shell now. Going through the motions. He gave up caring for people after the last of the X-men died. He slips back and froth between coherence and his feral self. Not questioning orders, just doing the job.
After a fundraiser, Steve is walking back to his apartment and sees a girl taken of the street. He leaps into action smashing the abductors. He is slower, his timing is off, but he defeats the bad guys and rescues the girl. Unknown to him the girl is a threat to the new world order. What does someone who can freeze a continent fear? Anyone who can neutralize their power. She has the capabilities to do it on a global scale and permanently.
Wolverines gets a top priority kill mission. Captain America has found something worth fighting for.
Sure they team up later because...comics. Until then Claws vs Shield. Her power makes Steve less super soldier the more he is around her. In turn it makes Wolverine less feral. In the end good guys win, Steve dies unleashing the girls powers across the globe. Wolverine's healing factor is gone but he picks up the shield, determined to keep Steve's legacy alive for what remains of his life.
